Plex would play all the specials grouped together at the end, because those were named s00e01 and s00e02 rather than in-between the correct seasons if the filenames were: I use Universal Media Server and have not had a lot of major issues. With many shows, the first special may be placed between seasons 1 and 2, and the second special placed between seasons 2 and 3, for example. Just load the file and pick the HQ 1080p30 preset (assuming your video is in Blu-ray full HD quality with 30 fps).
